If I had to guess, I would say that what happened was that GRRM had Robb write the letter declaring Jon his heir with the intention of having the letter resurface and using it to crown Jon later on down the line. BUT, because D&D are short sighted and eliminate plot points that end up becoming important later on all the time (GRRM has called them out on this before http://grrm.livejournal.com/427713.html), they cut out the letter thinking it didn't matter and ended up shooting themselves in the foot. Numbers only matter for an assault. To get to the point of being able to assault, siege works have to be constructed. For siege works, supply lines and other logistical infrastructure has to be established and defensive fortifications have to be built to defend from counterattack and projectiles firing from the castle. Besieging or assaulting a castle in winter is hard enough in winter to where most of the time people would just wait out winter and then assault it in the spring. In a decade long winter that isn't going to be possible.

Expected and required are not the same thing. In a hereditary monarchy, right of inheritance trumps qualification every time. There are plenty of Lords/Kings both in ASOIAF and IRL who had relatives that would have been far more ideal candidates to run the Kingdom, but that doesn't matter. It's not how the law works. There's the issue of disconnect in the books and show. If Jon becomes KitN in the books there will arguably be more reason supporting it because BookJon has gotten involved with Northern houses by discussing the integration of the wildlings with them and assisting Alys Karstark. There's also all of his efforts securing supplies, rebuilding castles, building greenhouses, recruiting Wildlings into the NW, and dealing with the Iron Bank. Basically he's much more than "action man" as he's been portrayed in the show. If the show still has to reach the same major plot points without the same character development, it seems to make less sense to the viewer.
Also it's been made abundently clear that nobody gives a shit about his deserting. And his being murdered by underlings is not something that everyone would assume is his fault. Usually the murderers are the ones held to be traitors in that situation. You don't hear anyone singing the praises of Karl fookin Tanner south of the wall.

Jon being made king makes sense for the audience because they're invested in the characters and have seen his struggle.
However it doesn't make any sense if you think how he should be perceived by the lords of the North and the Vale.
D&D didn't take the proper steps for his crowning to make sense and it ends just like fan service.

As you can see, it clearly states that his watch can end once he's died. He'd technically have to be inducted again to resume being a brother of the night's watch, so long as they said "and now his watch is ended". Although no other brother said the words, he did himself, as Lord Commander. His watch is ended and he's not a deserter.
