They are both Mary Sue "chosen one" type characters, but Jon is arguably much more likable. He rose from nothing and pulled himself up by his bootstraps, was even sneered at by his peers for being raised in a lordly manner despite being a bastard.

Dany had it rough up until Khal Drogo started respecting her but after that point she is essentially cruise controlling on easy mode.

Most of the stuff you mentioned are problems with the show writing that aren't present in the source material. For example, his swordsmanship. While he is a good fighter due to be being castle trained, he's by no means a prodigy. He over-relies on Longclaw which actually puts him out of form, Mance Rayder shits all over him despite being armed with only common steel. He would never be crowned king in the books because it makes absolutely no sense, that's just DnD fanfiction.

He survives so many battles because plot armor, but somebody has to be the main character and see it through to the end. Knowing that he is writing a stereotypical character in spite of himself, GRRM will probably make him die in some epic sacrifice or last stand in the final battle or something like that.
