Prometheus should be watched last even though it chronologically takes place first.
Keep in mind this isn't really a series in the traditional sense. It's just a bunch of different filmmakers putting their stamp on the same concept with a small bit of continuity between them. Watching the four Alien movies in a row isn't really any kind of complete story, it's just four similar horrific events happening to the same woman in a row without any real rhyme or reason.
Two viewing experiences that actually make sense:
Scott's Alien > Scott's Prometheus: same filmmaker revisiting the world he created for a prequel and ignoring all other installments
Scott's Alien > Cameron's Aliens: different filmmaker making a DIRECT sequel and building on the previous ideas but taking them in a new direction (action instead of horror).
