Boomer was easily the most complex character on the show. She was a cylon who was unaware of her real identity and scared of what she was being forced to do without realizing then. Then, when she did find out, she completely rejected reality and kept on trying to be human because of her experiences and life until the war. For some reason, the writers decided to abandon her story and turn her into a poorly motivated villain, but that doesn't mean she was a bad character. Hell, if the show went through with her arc (which eventually became part of the point of the whole series - relations between humans and cylons), it would have done the series as a whole a lot of good, instead of just relying on cheap religious plot devices and twists.

I think they also liked Athena's story better and out of all of 8's 'arcs' they felt giving that story more primacy and what bound humanity/cylons together and I think they even admitted that they let boomer fall to wayside..I also think execs worried people would be confused if they used different prime 8 arcs or more than one so one episode is focused on boomer and others on athena etc, so they made a conscious choice to only use one and others as kind of plot devices like destroying the hub and revenge plot at the end.
I think they made the right choice, Boomer made the best choice for herself because she could never go back to humans, not after almost killing adama so there was no redemption there.
They mirror'd this by athena putting her life on the line for humanity.
Athena was the opposite of boomer and betrayed the cylons and also saved the cylons but if you remember the beacon episode in season 3, she was going to allow cylon's to die..which no human would allow to happen. We've gutted our planet trying to save ourselves so I don't believe for a minute we would let that happen..so there is kind of a greatness in her character.
