Q2, the guy that did the fan edit for "Fire Walk With Me" adding the stuff from "The Missing Pieces" has another great fan-edit that combines all of season 2 while cutting out all the stupid bullshit that drags it down. It's like a six-seven hour long "movie" that really just follows Cooper/the case or something.

Imagine if Lynch had his way and the murder mystery was never solved; with Cooper going into the red room at the end of the finale and trying to hear Laura's words of who killed her but he just couldn't hear them... who would you have believed was the killer?

I'd probably conclude it was Windom considering his plans of killing the Miss Twin Peaks winner and the sadistic mind that he has.

He enslaved Bob and forced him to bring him corn (pain and suffering). Bob broke free of his enslavement (he used to be Mike's familiar, as mentioned in the series and shown at the end of fwwm) and started killing just for the fun of it, so he manipulates cooper and the police through dream visions and through phillip gerrard (he controls him like a sock puppet at the end of fwwm) in order to bring bob down and he succeeds.
Though Bob ultimately manages to get into Cooper's body so I guess nothing much has changed

Although one can't say what happened to her, there are a few connections with established material to make a guess:

Wood, along with other elements (fire, electricity in FWWM) is shown to have a spiritual quality. The forest the mysterious presence emanates from is literally called 'Ghostwood Forest.'

The Log Lady's log seems to either contain a spirit, or work as some transistor to something spiritual.

The ring of trees in Glastonbury are what must be approached to pass into the lodge.

The way I see it, the lodge exists underneath all things. In electricity, behind the walls of homes (usually wood), in fire, that when Coop enters the lodge through the forest, he is in fact penetrating into the surface of the forest. The mystical background, the fact that all things mysterious, macabre or weird in Twin Peaks stem from another realm of existence that permeates the whole town and its inhabitants, is what I like the most about the series.

The man from another place is probably MIKE, he speaks through phillip gerrard like a sock puppet and we know from the series that MIKE is the spirit using Gerrard.
I think people took the "I am the arm" quote too literally, it just meant that MIKE is a part of Gerrard, and it is rapresented visually with the dwarf acting as his missing arm.
But MIKE says that BOB was his familiar during the series and BOB acts as the familiar for TMFAP in the movie. MIKE speaks through Gerrard in the series and TMFAP speaks through Gerrard in the movie.
They probably originated as two different characters in the show but since it was cut short, the movie definetly portrays them as being one and the same.

Well, the real nature of Twin Peaks' metaphysical world is far from being evident, so it's up to anyone to figure it out. However, the lore of Twin Peaks is mostly inspired by western occultism, in particular theosophy, and there's little to no direct connection to Judeo-Christian lore. It is also greatly inspired by Native American religion.

The Lodge spirits are never explicitly called "demons", they are simply referred to as spirits.
At some point during the series Hawk tells Cooper that the White Lodge is "a place where the spirits that rule man and nature reside". He also says that the Black Lodge is the "shadow self" of the White Lodge, and that every spirit must pass through it and face its own shadow self to access the White Lodge. The angel at the end of Fire Walk with Me is most likely based on the concept of the Angel of the Presence, which, in theosophy, is the antithesis of the Dweller on the Threshold.

Really my big problems with Season 2 are all the crime and drama shit with Josie and Hank that takes up way too much time, the lack of sincere emotional elements past the solving of the Laura Palmer case, and how FLAT everything is.

When I think about Season 1 I remember the time they spent making what would otherwise be drab and normal dialogue scenes into something fun to watch.
The whole Tibetan Method scene could VERY easily have just been them in the station talking about the suspects, instead they turned it into something creative and watchable.
When Catherine and Pete are going through the office, they had all the office workers looking through and Pete closing the shutters, made it more fun to watch.

Season 2 just has a bunch of... talking. In rooms. Sitting down.
