There's three things that make me think that the father knew more than he let on.
The first is that he forbade Caleb from going into the woods. Shouldn't he be learning how to hunt and forage at his age? Almost a man and he's forbidden from hunting? That's conspicuous.
The second is that Katherine says something sarcastic about her silver chalice and how it was taken by "the wolf". Implying she thinks that William was lying about the wolf that took Samuel. Furthermore, since we know that it was William who took the chalice and Katherine is likening the two, then it implies that the truth of the chalice is the same as the truth of Samuel's disappearance.
Lastly, when Katherine is dreaming/hallucinating at the end, we see the silver chalice returned before she sees Caleb and Samuel. The witch returns all the things that she took from Katherine. The chalice and the children together. That also implies that the chalice was traded to the witch, not Indians.
In either case, William traded something to the witch for something.
