In the end Shinji gets exactly what he wants but because he is crippled by the anxiety of fulfilling those desires and having nothing left to desire it is left ambiguous as to whether he is happy with his decision
The line 'why are you here' demonstrates this perfectly, Shinji doesn't know. He would rather stay on the knife edge of meeting his desire for Asuka than go through with it.
This also closely matches what Anno said about NEETs and how they prefer to stay insulated from society.
