I've had fun personal theory that we are essentially viewing a fantasy story beginning from the "bad end" of a previous one.
If Rhaegar was the one to have lived instead of Robert, does anyone think he wouldn't have granted clemency to Eddard? His father and brother were brutally murdered, and his sister was supposedly kidnapped.
And it stands to reason he would have disposed of his father. Gerold Hightower, Whent, and Arthur Dayne wouldn't need to die, Lyanna might still be alive, Jon would grow up as a ropyal prince, learning from some of the greatest minds and swords.
Rhaegar also wouldn't have taken the threat of the ice zombie apocalypse lightly, given how much he was into prophecy.
Anyways, my take on it is that we're in the bad end and are watching the characters try to claw their way out.

When I played Crusader Kings 2 during Robert's Rebellion and Rhaegar wins, he usually will let Ned and Robert go. Sometimes he will send them to the wall. He rarely executes them.

The ultimate significance of the Braavos arc is, this was Arya's chance to free herself. She's been running away from her problems the entire series, but when she found Needle and left the House of Black and White, it's the first time she's truly taken control of her life and decided to operate on her terms.
