It didn't have the "wow" factor of the first one was gone because the setting had already been established and all the big reveals and twists were used up.

It lost its "rebellious" quality. The first Matrix struck a glorious balance between Fight Club edginess and classic Kung Fu movies, with lots of gun violence thrown in on top. The sequel lost much of the gunplay and was basically just a Kung Fu movie with a high-tech veneer.
Neo trades his domestic terrorist outfit for a priest's cassock, and even the soundtrack showed a change for the worse. Juno Reactor a shit.
The original was based on other people's work and ideas.

Too much Zion, not enough mystery and intrigue, the plot climbed so far up its own ass there was no escape.
Although the die is cast from the first film. The final conflict is inevitable. So I'm not sure what I'd do differently

It was never meant to be a trilogy. The first one wrapped up all the problems of the fake world nicely and there was nowhere left to go in the series but to invent enemies in the fake world or take the problems to Zion, neither of which were good solutions.
That and they completely dumped the hacker culture aesthetic. All the people who seemed cool in the first one only brought over the fashion but essentially became religious converts for Zion in 2 and 3, making their characters boring and unrelatable.
