In just about every hero's journey story ever told, a character has to actually put some effort into becoming great, and overcome frequent setbacks and obstacles. Rey was just awesome at everything from the get go, and just grew even more awesomer from there, without putting in any effort. If they manage to explain it in a satisfying manner later, I'll be more forgiving, but as it stands, she definitely qualifies as a Mary Sue.

I honestly see Kylo Ren as the protagonist of this series because he's the first of the main three we see and he actually seems to have an arc going on.
Rey's only character work in the movie was "I don't want to be the chosen one and follow these weird hallucinations," to "I guess I'll go see Luke and see what happens." I thought something interesting was going to happen when she was off on her own and got captured, but then any time someone mentions the Force, she suddenly overpowers someone with it in a ridiculous way for someone who didn't know what it was two seconds prior, and does everything herself. She doesn't even escape the Starkiller Base in a dynamic way. She's just slowly climbing around on unmonitored walls until she runs into the other characters.

Pretty simple. I would invert the story now. Because the Rebellion has established itself as the govenment, the movies deal with the "good people" of the Rebellion begining to fall into the same patterns the old Empire did, for various reasons.
The three movie arc would deal with whether or not they are able to overcome this pattern shift or if by the third film they become what they hated to begin with.
It would mirror the Jedi/sith path of a balancing act between emotion and ethics.
Luke would be building Jedi schools but with major apprehension because he is aware how easy it is for young jedi to fall.
Rogue Squadron would be lionized as the top banner for Regiment in the new Galactic Navy filled with Calamari ships and Generals - who are given high status for their contribution to the rebellion.
Space battles between Star Destroyes who are now rogue, some are still willing to kill to restore the former Empire while many are now acting like pirates or mercenary groups.
Imagine a scene in the third film (if the government became corrupt) of Calamari cruisers shelling former allies and perhaps paid off merc Star Destroyers trying to stop them. Show the cognitive dissonance of the Rebel leaders and focus heavily on the emotional hit of the good guys doing bad things. Change the dynamics a bit.
More Calamari ship designs because those ships were fucking GREAT.
