There are some superhero sequels that loosely follow the continuity of the previous film while ignoring various details.
Superman Returns for example. And the second X-Men prequel didn't keep cat-Beast because it didn't overlap.

The movie had problems, lots of them, but this really wasn't one of them.
They did touch on Batman breaking his rules and if you didn't catch it it really is your own fault.

Alfred tells Bruce that he's changed. It doesn't take a genius to tell that Superman's arrival fucked Bruce's worldview up. He kills because he strives to be meaningful anymore, to make just an ounce of an impact. He's defended a slum of a city for 20 years, doing a little here and therewhile Superman is able to defen the entire world. Clark has done more for the world than Bruce has in a shorter time too. That's why Bruce kills as of recent. Not to mention the urgency of the situation with Doomsday
