Someone pointed out some of Lex's and Lois's wardrobe changes that indicate that, yes, their scenes were edited in out of sequence from the original cut, so yes, it's very probable they'll be restored to where they were originally intended.
In particular, I'm betting that Lex's scout ship scenes are arranged in such a way as to show how the ship's knowledge unhinged him and possibly left him corrupted by a "higher power."
