Avengers was too big of a project that Marvel probably really reigned him in. After how successful it was, both sides weren't willing to tell the other to fuck off, so they basically developed two separate movies and realized late in filming and editing that hoping the other would see their way wasn't going to cut it anymore.
It's pretty much what happened with Iron Man 2 and Favreu and Marvel - although in that case I think Favreu had the better idea and Marvel fucked up, where as in this case Whedon was responsible for most of the bad shit.
