hit the browse button on handbrake
find the file which will be in mkv format
and then hit the source button
find the file again

You can remux the actual video with no quality loss by extracting it. It takes a few seconds, that's all. There's no need to transcode anything or convert anything. Try rebox or mkvextract to do this.
