A lot of people point to the main difference being that Operas are entirely sung, while musicals are plays that have songs interspersed. Really, they are just different eras of theatre. Operas were purely European, they are like symphonies with acting. Then came the comic opera, mostly a British thing, which is a good midway point in the evolution.
The musical, though is an American affair. It's America's greatest addition to the art of theatre, and its deeply rooted in the American mindset. They are populist, the songs were written in Tin Pan Alley, mass produced art. They were mass consumed, as well. Even the man who would never sniff Broadway would be able to hear Bing Crosby crooning the popular showtunes over his radio. In their heyday, they were enjoyed by everyone, like Shakespeare or Mozart. However, much like Shakespeare or Mozart, their time seems to have passed, and are currently viewed as something for women, stuffy educated and/or rich men, and homosexuals.

Musicals tend to be poppier and feature significantly fewer instruments. Also Musicals are very rarely have continuous music, however most operas don't have non-musical parts, and is completely played through besides brief intermissions.

I like to compare something like Les Miserables (Musical) to The Marriage of Figaro (Opera). Yes, they are both sungthrough, yet Les Mis clearly has a different sound than the Marriage of Figaro. Les Mis has poppy tunes while The Marriage of Figaro is classical music with different emphasises on different notes.

Les Miserables may have tunes like Stars which is very operetic, but it also has music like Master of the House which is much more showtuney.
