I read that they changed it from orange to yellow based on viewer's complaints from the first movie because of the de-saturation and yellow tinted filter used in post-process to give a more "realistic" look made raphael's red bandana look very similar to michelangelo's orange one
that's why they changed it to yellow, they also made michaelangelo wear yellow pants to further avoid confusion from the viewers
earlier versions of the first film script even had him dying on the first movie as they wanted the series to be a little more grimdark thus a goofy character would feel out of place
