End of Evangelion is Hideaki Anno's multifaceted social commentary and deconstruction of the mecha genre, as well as a protean character study exploring the duality of man and the master/slave dialectic. Only the highly educated can realize the multiple layers of complexity, and actually be able to understand and appreciate such a highly intelligent masterpiece. Much unlike western media:

Shinji was warned that returning to individuality would be rife with pain, and sure enough it begins almost immediately. I don't know why he tries strangling her, but it could be because he knows that she knows about the hospital incident and he's "running away" again by trying to kill her.

The souls of those who died at some point before the Third Impact (Misato, Ritsuko and even Kaji) were also collected during the Instrumentality. In the case of Misato and Ritsuko, a time traveling Rei appears to them the instant before their deaths. It's safe to assume that the same thing happened to Kaji and Asuka.
