I kind of feel sorry for this guy.
He was literally doing what he was programmed to do, and obviously he wasn't programmed properly with the right fail-safes and overrides.
Of course what he was doing was wrong but I don't think he could logically process that.
And if he actually was jealous, I don't think he could understand it. He doesn't have empathy programmed into him that's what makes him 'flawed' and inferior in the first place.
He was dealing with what he concluded was a threat to his own existence. He could not face being obselete as it would be failing to follow his programmed purpose.

What makes it worse is that he can't understand his creators reasons for making him and then going against him by protecting these anomalies.
He feels betrayed and confused and lashes out like you would expect a child to do.
He was modelled by his creator in his own image. His own vision of perfection.
And his creator makes a mockery of him.
That's enough to drive anyone insane. Let alone something that's being punished for doing its duty. So of course he's going to make Flynn's life hell, because he has inadvertadely done so to him.
If anything it was cruel of Flynn in the first place to create something so advanced yet so imperfect. Just to do the equivalent of landscaping because he was too lazy to do it himself and was too paranoid to bring anyone in to help him do it.
Essentially this guy is like Frankenstein's monster, except if Frankenstein accidentally builds an ever better monster soon after, rejects the oeiginal monster for trying to defend itself, and flaunts it in his face.
