He thought Jar Jar was a necessary emotional piece for the audience, both empathy and humor as well as his role in the naboo battle. Whether or not he was supposed to have a bigger role in the following two movies is up in the air, but he definitely had no idea what he was doing or how the audience was actually going to react at even the earliest point of the prequels.

You'd have to homogenize all three prequels and totally rearrange and remove pieces as well as add new ones then bring all the shit that actually added depth in the stories from the novels/video games to make a single cohesive story. Like the villains in the first one was called "The Trade Federation." How the fuck are you going to do anything with that? You'd need to take the seperatists, actually show corruptions and dissent in the republic and throw out a droid or a clone army completely just to start.
