I am doing a short documentary about bees. Going to meet a guy tomorrow that have bee farms. I don't really know what the story of the documentry is - i haven't decided.
I know nothing about bees.

Just film plenty of material and figure out what it'll be in post. Don't worry about questions too much, just make sure you get the other guy talking.
If it's short, it doesn't need a story or a narrative. Make it interesting to watch and listen to.
