The whole film is meant as a self-punishment, screaming "I killed my sister, I'm guilty, I should have died but I'm a coward who can't kill himself so I made this film".

It's actually the Japanese point of view that he should've worked and do anything that his relatives wanted him to do, but give him a break. He's just a kid, his parents were dead, and it's more right that his relatives should've let him stay there even if he was just consuming resources. Even in stressful situations it's better to do the morally right thing even if it's less than ideal.
I think the real message of the movie was that it was due to events circumstances beyond their control that they were forced into situations they couldn't deal with. It's a sad movie, but at least the children found the peace they were looking for in death so in that sense it had a happy ending because their suffering had ended.
