This has been show for great effect--- how there can be a hurricane raging over Gotham while Metropolis has sunny weather and rainbows at the border between the two cities.
Of course, if Gotham was really a twin city to Metropolis, then Superman sure is a lot shittier than ever. After all, it wouldn't be much more effort for him to fly over Gotham and protect its citizens as well as he protects Metropolis. And he could just blow away all of Gotham's constant smog/fog/rainstorms/thunderstorms/hurricanes to give the city a good dose of sunshine.

It's a traditional portrayal that puts them on the east coast near each other.
Sometimes Metropolis is a Chicago-like midwestern city(and indeed, Chicago is used for Metropolis in many shots in MoS and BvS), but it's easier for every city to just be New York City.
