Mulder gets spooped away by the ayy lmaos. Duchovny was being a major dickass. He forced production to move to LA from Canada so he could live on the beach and kept demanding more money. He reappears at the assend of the series in an attempt to cobble together an ending. Also the Samantha plot line has a similarly bad ending a few seasons earlier, because the writers kept forgetting to make one.

By far the biggest disappointment in the show. That was even worse for me than Mulder leaving, because the search for his sister was Mulder's entire ethos.
They butchered her storyline to hell and back, especially considering multiple non-hostile characters confirmed she was alive, and then when Carter thought the show was going to get cancelled he wrapped it up in that shitty episode.

That was always the case, only scanners actually enjoyed the omg aliens shit by the end of series 2. That arc was designed to run for 4 seasons at the most because that was the usual length a series got in the USA at the time. However when it became clear that the X-Files was so popular it was likely to have about 6 series Carter hastily had to spin the arc out for longer and circumstances like a randy crew member humping Anderson so much he impregnated her had to be accounted for so after season 1 the quality of storyline of the aliens episodes tended to drop. By the time the series was in its 10th season it was so spun out that even though the monster of the week episodes were still popular enough to keep the show on air a few more years (not as popular as its hayday but still better than a lot of other shows) Carter was board, the audience were board and the actors and crew were board. he decided to make the decision to put the show to bed before it died, while it still had some dignity.
