DS9 did not violate Star Trek's general theme. Dedicated Star Fleet personnel still represented the best and brightest of all members of the federation with highly idealized goals.

The episodes where he found out there was no such thing as an after life was pretty good. He found himself struggling with his own mortality and realization that he will never be able to reunited with his dead sister after death. It almost caused him to commit suicide in the episode. Hell, he even wrote out the suicide note. Another good episode was the one where he tried to keep Naomi ignorant to the fact that her mother might be dead in hopes keeping her from feeling the pain he felt when his sister was killed.
