I watched the whole series for the first time this year (it terrified me as a child) expecting this meme to be true, but it really isn't. A lot of the earlier episodes have Mulder seeing the creature while Scully is somewhere off-screen. You can't expect her to see what Mulder/the audience does. And she's generally accepting when she has direct contact with an X-File. I mean, she sees something like Flukeman and she's like "yup, that's a mutant". She's reasonable like that. She just approaches an investigation trying to disprove the X-File (which was originally her job, BTW) whereas Mulder does the complete opposite.
