She was totally convinced that there was no chance in hell that small infiltration team could do shit once the base knew of them. By lowering the shields, she alerts the base that something is really fucking wrong, and tells them exactly where something is really fucking wrong. She even talks to them about how fucked they are after she lowers the shield.
This is never followed up on, though. Which is strange. No johnny stormtrooper ever waddles in and flips the shields back on again.

No. Clones are clones and they are mostly dead by the end of episode 3. Surviving clones were rounded up to become Vaders personal unit . Storm troopers are just random people who signed up. Remember Luke wanted to be a Stormtrooper at the start of Episode IV.
