Watching E04 at the time, I didn’t notice that Hanzee had been kidnapped by the UFO (despite the writers making it clear as day…) but here’s my theory;
Hanzee checks out the Waffle Hut, clock says 7:05, he walks out and eventually finds a piece of glass from Peggy’s car on the road, suddenly strange lights appear and weird video effects happen, he then looks at his pocket watch and it’s now 9:05.
Clearly this implies that Hanzee was abducted by the Aliens.
My theory; the Aliens want Peggy for some reason (she’s an escaped test subject, she subconsciously knows some secret, etc.) but somehow can’t capture her themselves, so they kidnapp and program Hanzee to hunt her down.
Hanzee spends all kinda time hunting her but never comes into contact, when he does find her at the cabin, he neither kills nor captures her but strangely asks her to cut his hair, afterward he continues hunting her to the point of fooling the Gerhardt family into a suicidal attack on the cops holding her and when she escapes again, he still pursues her for mysterious reasons.
I’ll add that Peggy was the only one who didn’t give a single shit about the UFO at the motel in the last episode and in E01, the UFO showed up just in time to sucker Rye to walking out into the road to get hit by Peggy, but we’re not shown Peggy’s reaction to a huge blinding beam of light shining down on Rye as she’s driving down the road.

Sheriff Hank may have been abducted at some point in the past, explaining his interest and research into UFOs but that’s obviously outside of the story being told.
The scene with Hanzee at the Waffle Hut on the other hand, strongly suggests that he was abducted by aliens, as the issue of the “lost time” is common among those claiming alien abduction.
And then there’s the point of Hanzee’s out-of-the-blue strange behavior, suddenly going against the Gerhardts when he’d worked for them since he was kid, killing Dodd and setting the rest up to get killed by the cops then coldly murdering Floyd Gerhardt, (who seemed to treat him well, or at least with respect) then continuing to pursue Peggy when the deaths of the Gerhardts should make that all unnecessary now (yet doing nothing to Peggy when he had finally caught her at the cabin, except for oddly asking for a haircut).
Peggy is the key to this season; I believe she was abducted prior to the start of the show and the Aliens want her back for some reason, thus the Aliens brain-washing Hanzee into hunting her down.

Hank specifically has a line along the lines of "Some times I think you boys brought the fighting back with ya." It was a theme in Boardwalk Empire too, with WWI and characters like Jimmy and Richard. War cooks something up inside of men that is missing when they come back home. Some talk about the bond of brotherhood forged in battle, others about being at a sort of peace, having something to do day in day out, a job. Hanzee felt at home there.
It was a similar theme in No Country for Old Men. Chigurh, Moss, Wells, all of them where veterans of Vietnam, Bell was a WWII vet who found himself outpaced by the new brand of wanton violence brandished by those new age criminals.
