Scully is skeptical because she has to be or else Mulder will get strung along by the government into doing their bidding. She knows that aliums and the supernatural are real. She saw alien dna during the Erlenmeyer Flask. She also knows that not everything they see is supernatural and that the government has faked evidence and given it to them before.
She's skeptical about things she hasn't proven, not about the things that she already knows are true. Name me one example after the first season that Scully denies the existence of aliens. You can't.
