The different Ghibli films have incredibly powerful individual connections to their fans. There will never be consensus on "best". That being said, I don't think the studio will ever see another success like Spirited Away.

It just didn't click with me, I dunno. I never watched it as a kid, and it just wasn't that magical to me. I love the opening song and the bus scene but the rest was just kind of a chore. Same with the Yamadas to a certain extent. That movie only really has 2 or 3 great scenes with a bunch of shitty filler.
Marnie > From Up On Poppy Hill though, which could only really appeal to nostalgic 50 to 60 year olds who grew up in the 1950s and 1960s. It's vision of 1950s Japan is also so wrong as to be borderline deceptive.

It probably has the best lore of any Ghibli movie imo, everything is only hinted at, barely anything shown aside from the title sequence

It has a sense of history and mysticism more than any of their other movies, I'd say, maybe that's what you like about it too?
My Neighbor Totoro is an incredible exercise on showing its subject on the most basic level possible. It's simply amazing how far Miyazaki can go on about childhood in a film that is essentialy two little girls running around the countryside.
The film duo about aviation by Miyazaki, Wind Rises and Porco Rosso, is fantastic too, very touching and personal yet incredibly evocative in their images. Porco Rosso may be one of the best action films to be ever done but is also the culmination of Miyazaki's restrictions about violence in his films; while Wind Rises takes a deep look into his paradoxes as an author and the weaponization of art. The latter is really underrated and will soon have its fair share of praise.
As for Takahata, he really is amazing too. His well crafted dramatic core and his understanding of humanity through animation really makes him a totally different beast. Tale of Princess Kaguya may be his masterpiece, in which he portrays the mistique and pace of ancient tales with true understanding while also renovating and delving immensely into its characters with little touches into their expressions or by using completely experimental animation to great use. It's the easily the work that encompasses all that Ghibli has ever stood up for in the first place, and closes it up perfectly.
For which one to choose, it's a matter of preference. I love them all.

What I loved about The Wind Rises was how, aside from the dream sequences and cutaways etc., it could easily have been a live-action, sweeping, 50s romantic epic. It has that feel and pacing about it.

The thing is that animation leads to shed light into objects and magnify them, which makes the idillic Japan of Miyazaki's work as that, a dream, something long past that is mourned. "Real-life" filming cannot appropiately portay how Miyazaki feels without making it too rose-tinted.

Spirited Away and The Wind Rises are my favorites, Mononoke is great too, but it's a little less creative than Spirited, and less spiritual than Wind. There are plenty that I haven't seen.
