Well that is the problem with most /v/ villains. Usually the plot is "save the world from being blowed up by X bad" which is a stupid fucking motivation for a villain anyway, at least any rational actor villain. Only an absolute madman would blow up the world.
This makes Kefka the most believable /v/ villain, as he is certified insane and has no qualms depleting the world of most life in order to rule it as a god-king.

Ganon doesn't want to blow up the world though, he wants to have power over it so he can make it a miserable place out of spite. That's what he does/tries to do in every game he's in. It's like if you're not invited to a party and everyone else is, you are going to want to fuck up that party right? That's Ganons motivation and it is more believable than the mega IQ master plan guy from Watchmen or an insane genius like The Joker.

Ganon was given power from birth in his society so that isn't an issue. That's the thing though, Ganondorf lucked out/was opportunistic. All he did was feign loyalty to Hyrule and then wait until Link opened the door of time. A power-hungry thug seizing the moment is far more believable than the nerd fantasy ubermensch bullshit you see in comics and Hannibal Lecter types.
