It means "into the middle [of] things", not necessarily the middle of each individual plot.
I hate In media res. Like any technique it can work but most of the time it just shows that a screenwriter/director/editor has no idea how to make the beginning of the movie look interesting. It's a cheap, lazy, and non-creative way to start a movie.
