The reason Order 66 worked is because the Jedi, with their Force bond, connected to their soldiers and shattering that bond leaves Jedi vulnerable. The CG cartoon even makes it a point that the clones were implanted chips to make absolutely sure they would follow a high order such as Order 66, even if they actually developed feelings for their Jedi commanders.
This is also why Yoda was able to survive Order 66. He had a lot of Force bonds with all the Jedi he trained that were being slaughtered across the Galaxy at the same time. So losing that made him aware of the betrayal before it happened to him.
Call it autism, but even if it isn't blatantly explained, it's there.

Did you not read what I wrote? Soldier or anyone he knew as friend or developed a bond. It's called Force bond. Here's an easier way to explain it, when soldiers go to war, they form strong bonds, that they would die for their friends, etc. Imagine Jedi make that bond unconsciously with whomever they become friendly with.
Jedi do not create Force bond with everyone they have a glance with. This is why, nearly every Jedi in the Galaxy were fucked when Order 66 happened, even the Jedi masters.

Clones were simply following orders but some simply thought it was a trick or whatever. Canon was developed to add that clones were all added a chip to make sure they would follow higher up orders. For example, Orders that came directly from Palpatine or Commander Cody (the highest people in the army) would be immediately executed.
The clones never had any malice towards the Jedi, they were forced to do orders and had no means of stopping themselves from accomplishing it.
Either way, the point is that Master or not, being betrayed and easily getting killed is explained.
