Okay good. So everyone remembers IM2 for that scene where Tony is telling that Hydra Senator to fuck off with trying to take his suit.
Well it's the same movie where Tony codes a suit to let Rhodey use it, even if he never says "hey rhodey please take a suit because now I realize bad guys do have my technology." Nick Fury confirms in the next scene and even in IM3 we know that Tony has to code people into the suits or they don't work for them.
Since we see the suit Rhodey took back to it's classic Mark II state in IM3, that means Tony built the 2nd War Machine armor just for Rhodey who is part of the military. Iron Patriot/AoU cameo War Machine.
Tony blowing up the suits is him realizing his nervous tinkering isn't going to solve the problem of a bigger threat. So even before Age of Ultron you have a Tony that's made all his own enemies, been proven arrogant to the point of putting the few people he cares about in danger, and really just wants to build an Ultron so he can stop protecting the world himself. Well then he accidentally Ultron and vaporized a city so now has that on his conscience too.
So the combination of Tony knowing he's a fuck up and realizing not everything is up to him means he's coming around to the government's side when the issue is superpowered people and not just trying to take his suit from him.
Cap is easy, after catching up on the cold war, middle east, and central/south america, and the events of TWS he can't really trust the government because they compromised america's principles. Even before the Hydra reveal in TWS Cap and Fury have a talk about America's mistakes and preemptive strikes. Also there's a kill order out on Bucky, Cap just wants to bring him in alive for a trial.
