I agree that the story was weak but still enjoyed it overall. One of Craig's weaker Bond films but better than 3/4 of Brosnan's.

Mission Impossible 5 had a very similar plot but was a much, much better movie with a cool story

Daniel Craig’s predecessor continued with his praise for the current Bond actor: “He’s a mighty warrior, and I think he found a great sense of himself in this one with the one-liners and a nice playfulness there. Just get a tighter story, and he’ll have another classic.”
As for Craig’s much-circulated comment that he’d rather “slash my wrists” than do another Bond movie, Brosnan said, “I think the guy was just fairly banjaxed by playing it. By the time you finish making a Bond movie, you don't want to hear the name, see the name or have anything to do with it because you just want to go to ground.”
Craig did make that comment when speaking to TimeOut London just four days after finishing the eight month-long shoot for “Spectre,” and he’s since clarified: “Maybe I’ll make another one. I don’t know.”
Brosnan has hope we’ll see Craig play the MI6 agent once more: “Give him another year off here, and he'll be ready to rock and roll for sure.”

My biggest gripe was Waltz's character. He acted it fine as always, but it was poorly written. They spent so much of the movie acting like we hadn't seen his name in the opening, having his face all shadowed. They were pretty heavy handed with the "father, son, other son with face burned out" picture which would be fine if they weren't so damn coy about it. And his motivations, "I've been ruining your life for years because dad liked you better" was pretty weak.
The tie in to the other movies was a nice touch, but that's it. Decent film, could have rivaled Casino Royale if they crafted the villain better

Anyone feel like Spectre the organization was a bit underwhelming in this movie? The idea that they have been controlling and manipulating all these events, and specifically events in Bond's life was a cool idea but felt so anti-climactic. Hell even Captain America TWS did it better with Hydra.

Brosnan was like a ponce you could forgive for having fun. The situations and characters were wacky, while most of the sets were too minimal (excepting Die Another Day's ice fortress).

Judi Dench as M always seemed a bit superficial to me. Dench is apparently there to blench at Bond, kind of how Han Solo is supposed to grimace at everything in Star Wars, or Wolverine is there to scoff at things in X-Men. Yet Dench never seems to smile in spite of herself, so it just creates a roadblock in the midst of the movie.

It depends on number of things. Casino and Skyfall had a certain energy about them which allowed them to work quite well. Quantum and Spectre were just milking what had come before (i.e. QOS tried to be Casino 2.0, Spectre tried to be Skyfall 2.0).
There should be a new director from movie to movie and they shouldn't be so bogged down by what has happened before. Give me a stand alone story.
