Someone (I think JJ but not sure) confirmed that it was the division you see in the first Cloverfield, albeit in a parallel universe where the events of the first never occurred. That being said, he knew about otherworldly creatures before the movie began.

I think having him be right AND evil was one of the best twists in recent films since you're given evidence for both but still feel like it should be one or the other until the end.
