Ian JQ has said that it's 'B canon', which means it's canon up until something on the show contradicts it. Considering he and Sugar had a hand in writing the story I don't think they're going to stomp on it any time soon.
For example I liked the way that they returned to the Water Temple in the game and gave Steven a guilt-trip about trashing it in the show.
