Nah, the Red Eye from episode one was a regular scouting drone thing.
It was going there to examine the planet's status and see if it's safe to check in on the Cluster.
The Red Eye like thing in the leaked preview is the same type of technology: a remote probe that doesn't need a pilot, just a target. That's why it doesn't react unless it sees Peridot.
If the thing was actually being piloted directly, it would have just destroyed the barn the moment Peridot took cover in it.

They brought him back for another boss fight, and it was great. But it wasn`t as climatic as Up your Arsenal. Though he did shoot a giant laser at you that you had to maneuver past his space fortress to get away from, ultimately destroying the pathway and having the fight on a flying saucer.

It's a really good anime about super alchemists in what's basically militant Germany.
The villains that come up in it are Homunculi (man made humans) that are formed from stones containing the life energy of thousands of humans which allows them to constantly regenerate (alchemy except they're transmuting human life into their bodies).
