Because it just gives people options. They know their prices have gotten a lot higher over the years so when they want to make a figure with a lot of accessories and thus an even higher than usual price, they also make a barebones version for anyone who only wants a basic figure to be able to save a little money. There are a lot of people who probably will just stick a sword and shield in his hands and pose Link doing sword stuff and that's most of what they want from the figure. Hell, I'm buying the DX and that's probably still most of what I want from the figure.
I got the one that comes with all the extra shit because I'm not a fucking idiot. Even if you don't want thr extra accessories you could easily sell them and make a profit from some dumb ass who got the regular version.

Good Smile's already stated Nintendo wants them to make figures based on their current games. Thus, Skyward Sword Link, Nendo Wind Waker HD figures, Majora's Mask 3D Nendo, and the upcoming Twilight Princess HD figma.
Of course, Link Between Worlds doesn't feel that "current", but that's the nature of toy licensing.
