Once a sorcerer's apprentice delved into a cave in search of her roots. I'd hate it to be cliché and all there is to it is vampires, werewolves and witches. I want there to be some kind of conflict that affects you, but you don't have to fix it.

I much prefer a setting where you start out above-average, and can become great with training. RWBY is close. I think it's much better to earn your powers than being given them because you walked into a store, or some "bored god" chose you, and having no challenge or opposition is dull.

An easy way to do that is plug in different concepts. Screw vampires and werewolves, go with eldrich horror corrupted magical girl ghosts. Brainstorm something we haven't seen yet.

Just state that they aren't the most powerful being. They're among others of the same stature, for example. Give a sense of scale that there are others more skilled and experienced while there are others who are less so.
Players learn their skills though courses or training, maybe experience through certain events. Instead of "here's 10 skill points, spend wisely", make them have to complete something or go through something to earn a skillpoint instead.

It's not really a cool idea, it's more of a balance pass. Protection needs to cost more, some slight number tweaking, splitting things up, and a few more options here and there.
All I'd really need is what people want out of the multiplayer DLC, besides 'how do I bypass protection' and 'how long does it take to find someone's realm' which I assume people want.

Understood. Though, I remember that while it was popular, people remarked how easy it was to simply tack on a Protection level, and how hard it was to actually make an aggressive realm. On top of that, only one such aggressor actually stuck around into the RP.
People were also saying that you should crash your realm into theirs, and both of your Protections would cancel, but that still has the problem you stated.

This is the thing, I could start assigning stats to shit, so you can't tank your realm's education and still RP the best diplomats, etc., but that ruins a lot about the original CYOA.
If you ask me, diplomacy and alliances should be RP. Trade needs to be discussed and will probably come down to who bought the natural materials, magical materials, and education and arts proclivities. Defense implies a conflict of some sort, which relies on the Game part of the RP system.

Separate makes defense wildly easier. One controls a chokepoint that is easy to fortify and resupply. It is also borderline impossible to sneak into a separate realm.
I will probably initially submit to the King to let someone else deal with the outside world, but if the relationship proves one-sided or detrimental to my realm, I will declare independence when my fortifications are sturdy enough. If it proves beneficial, I will happily supply weapons of war in exchange for raw materials and access to conquered realms for study. After all, my affinities give three intelligence boosts - who better to investigate new knowledge?
Conquering is too much of a bother and there's too much risk of losing it all to rebellion or foreign invasion. I much prefer sitting in my little isolated kingdom, tinkering away with magitech.

Some of my 'recruiters' napped some minor noble's mother and she joined the herd of slaves. This was annoying in triplicate, as this attracted said minor noble's attention to free his mother, the King of that realm got but hurt over it and word of my kingdom's wealth got out. Honestly not all that worried about the invasions, even if they make it to my realm at the bottom of the frozen sea and then past the Krakens, they'll have to survive getting into the cities proper.
I'm more worried about getting that shard of power before that asshat from the fire nation gets it. I'm not sure why he's all up in my face about showing me how much cooler and grim-dark he is but he's going to run out of resources at this rate. It seems like the amount of minions you get is pretty small, and IMO some shouldn't be included. It also doesn't mention what and how many "free" minions you have.
Lets say you go for broke and get the maximum amount of guards (375). That should let you have a population of over 56,000 people. But now you probably have no trained soldiers/reservists, scouts, "thieves", spies, servants, clerics, slaves, merchants, recruiters, etc.
