Cap is litteraly 2 heads shorter than the standard SM, probably a good 50 kilos of muscles lighter, doesn't have litteraly centuries of experience, and several organs to sustain him in combat situation and help him survive wounds.

Again, how is that even a question? SM are made on the rule of cool, they were designed to be made the bzst of the bzst of humanity, whatever the setting. Apart from magic powers I don't see any other "human" that can get in their level.

I like Cap, but 40k simply has no scale to be measured with.

I'd say it depends where the scout is on the road to becoming a marine. Organs and experience will change the outcome greatly.

In a marvel universe captain america cannot be defeated by space marines; captured, beaten or forced to flee: yes. But then he would be back shortly thereafter and defeat them with his determination and some cunning plan.

In a realistic setting I believe a space marine has the upper hand thanks to his experience, having lived on the battlefield longer than the captain has lived in total does give certain benefits.

It's not as articulate as medieval armor but it's not a carbonite statue. You also have to keep in mind many of the retarded design decisions in 40k stem from being based off terrible 80's metal sculpts. Things like oversized bolters, nonsensical ports and fins, etc all had to be retconned into place as gubbins due to being based off old, terrible models.
