It's a literary device to show that the Emperor is above the laws of mankind, because if it was just a single god, that would make 40k a Biblical themed story by virtue of the Judeo-Christian god being the default monotheistic authority, and since there are no "non-Chaos" pantheon of gods other than for the Eldar, the writers can't say "The Emperor rules mankind by the will of nothing!"

There's a million planets in the imperium and the only way to get between them is to go through literal hell and roll the dice on not coming back as a screaming face fused to the prow.
99.9% of imperial citizens have only heard what a cleric told them, which he heard from a different cleric, which that cleric heard from a cleric, who heard from you get the idea, over millions of light years and thousands of years.
And then that cleric dumbs it down so the guy who's spent his whole life stamping little skulls on macrobattery shells and'll probably die when one rolls over on him can understand it.
The lore already says that clerics often syncretize emperor worship with whatever native religions the people have. There's probably a billion gods in the imperium.
