Technically, the Mechanicus/Mechanicum is an entirely separate, self-governing empire that's merely allied to the Imperium of Man. Most of the time, it doesn't matter, because no one is rocking the boat, but from time to time, someone steps on the toes of Mechanicus independence or the Mechanicus oversteps their theoretical role as an Adepta, and butthurt and Byzantine scheming ensues.

The Mechanicus is an exceptionally powerful institution. Arguably more so than any other single thing in the Imperium. So I imagine the Inqsuition probably gives them a little bit of leeway for internal affairs, if only out of fear.
