Personally I think they fucked him up as far as BBEG goes. His motives for turning against the emperor should've been even more ambiguous I think. As if the distinction between the two causes should've been less morally clear. Sort of like how a child could want instant gratification and an adult would sacrifice in yearning for long term stability. Perhaps how the emperors thousand long quest for the survivability of mankind and ultimately the safety of the materium itself is a mission bestowed upon him by the sacrifice of all his shaman buddies.
