Is the mountain shaped like a needle or like a usual mountain?
if needle: That thing is either going to collapse, seeing as the rock is not strong enough or sink into the mantle due to high force/low area=high pressure
if usual shape: that mountain is going to be huge. Even if we generously assume that the diameter of the base is half the height that will still be between 4 and 9 km. Assuming the median height of the stratosphere of 13 km that means that it will have a diameter of AT LEAST 7.5 km. More likely it will be severely flattened due to gravity and be hundreds of kilometers wide. Just look at Olympus mons: height 22 km, width almost 600 km

One could run a campaign set entirely on a mountain side.
On the low slopes there could be farms, vineyards, citrus orchards, etc.
On the higher slopes there could be wood cabins and large wild animals.
On the higher slopes could be people living in caves, stilted houses, underground, in igloos...
On the highest slopes there could be a huge barren waste of snow, ravines and ice caves
One could also add some fluffy / fantasy stuff: bridges, standing stones, nature spirits, yuki onna etc.

The tropopause is about 50k feet up at the equator, and 30k at the poles. Mt Everest is about 30k feet tall by comparison. In relation to the rest of the planet, or even the surrounding landmass, it wouldn't be that drastic to have a 50k or 60k ft mountain, given the right geological conditions.

If they're all off the planet, how are the characters fighting them?

They aren't fighting the superior race, more like crazy advanced elementals and Ai's that were left behind. Conflict could be they are starting to wander into the civilizations in the depths, and ancient cities and structures could act as dungeons dense with hostile artificial life. End game could be a giant floating temple high in the sky(with no air...)with a member of the ancient race and a GECK device should his people ever return. Maybe the guy's excited to see the lesser races make it so far, or maybe Prometheus style he is disgusted by their presence and tries to exterminate them. Also forgot to mention the characters get bad ass scuba suits to leave the depths and journey above to stop the attacks on their homes.
