A very Metroid way for this to play out is a fleet opening fire on her ship, she shinesparks into one of the ships, takes it over, crashes it into the capitol ship, takes that over, and scatters the fleet. (Notwithstanding the fact that, were this a Metroid game, she'd also somehow lose all her powers and regain them during this.)
A reasonable approach would be to surround her ship and open fire with the plan to also fire on any ship that shows signs of everyone freaking out and dying. But that's too genre-savvy.

I think we might be forgetting something though. Seamus is a bounty hunter and saboteur, not a soldier. She managed to blow up Phaaze (and pretty much everything else) because she snuck into the juicy bitsbow-chicka wow wowand blew it up from the inside. But at the beginning of MP2, she nearly got mauled by a swarm of bugs. She's a beast at one-on-one at small groups, but in massed combat? Maybe not so much.

That was more due to the fact that she was straight-up choking on the atmosphere of an alternate universe. That'd tend to put anyone in a bad way even before they were outnumbered. By the end of the game, Samus is entirely capable of slaughtering the Ing en masse.
She probably wouldn't coordinate very well with, say, a squad-sized element, or have much of a role to play in platoon-level tactics, but that's because she fucking breaks the rules. That's precisely why you're better off letting her do the lone wolf thing; she's an operational, rather than tactical-level, force--maybe even a strategic one.
