Is it wrong to have a villain magically or technologically transform the entire party into adorable pooches and to then have the party have to deal with the villain while transformed into dogs in order to restore their humanity?

It depends.
If people are way too serious about their characters and are evidently self-inserting into them and just living out their own fantasies rather than roleplaying then you may think about actions like this to create some distance between player and character.

The party doesn't notice anything abnormal about themselves but they see the other humans as weird monsters (being taller and different than their new normality).
The players will know some shit happened since they lost most of their abilities, but you can mislead them about what exactly happened.
Then once they put two and two together, you can have a last act about trying to reverse the process.

Sounds like a one-shot.
Also sounds like a way to potentially piss off your players, especially if the system doesn't really support it. Imagine that you had been playing a game for two years running, and then one day your character it turned into a cockroach (no way to prevent/restore it) and then the party gets stepped on and killed because they didn't run through some maze correctly. That's practically what you are inviting, and trying to fight a BBEG while a puppy is going to be (understandably) more difficult than usual.
Of course, some systems can treat puppy-combat just like standard combat. In that case, the only real concern is players potentially getting upset about being spontaneously changed without a chance to respond. If you know your players are fine with that silliness, or are willing to let it go for a session, then feel free.
