Well, generally, they try to find the mentions of the planet in their archives.
Then the Inquisition infiltrates it to determine if they've stuck to the Imperial Creed and what needs to be pruned to save them.
Then the planet is contacted, they acquiesce to giving tribute (sometimes while the governor is being controlled by the Inquisition) and there's a period of purging, propaganda, internal conflict, Chaos manifestations and heresy.
After this, it's just a regular planet in the IoM.

Pretty much; they have a few basic tenets that are enforced rigorously, but you're pretty much free to worship as you wish so long as you pay your tithe.
