The term "Machine Spirit," is likely a vague and slightly fallacious classification that the Adeptus Mechanicus have given to a wide variety of phenomena, from advanced, adaptive software protocols to fragmented AI. The belief that all machines have a Machine Spirit is likely false, as effective as the rites that the AdMech undergo all the time (based off useful principles but sometimes misguided or completely pointless.)

The combined nature of organic and inorganic components inside of a machine to circumvent the use of more advance A.I or abominable intelligence.
Some control systems use the brains and nervous systems of animals while others make use of those of servitorized humans. In a way this acts as a "shield" as now the machine has a soul to provide some measure of defense against corruption as even machines can be completely taken over and possesed of daemons.
whether or not they actually understand how that works is anyone's guess and everything I've said is just my own head cannon on how the 40k universe works.

Depends on who is writing about it. Some 'canon' authors it's a computer. Some write it as a pickled brain in a jar wired to the thing. And sill others write it as an actual machine ghost. GW and BL have too many writers outing their own spin on things to give a concrete answer.

I have seen "canon" answers saying it's everything, but end of the day it's whatever the author wants it to be that day. Just like everything else in 40k.
So to answer your question op, a machine spirit is the sentient living soul that resides in a bolter, it's the human brain powering the computer of a land raider, it's the fully sentient AI that controls a titan, it's the basic OS that runs on a dataslate. The machine spirit is whatever your soul wants it to be.

Though none of these need necessarily be mutually exclusive. Imagine AI warring with living brain tissue , animistic souls and fragments of an alien god at once inside a piece of technology. Add demons to the mix if it's chaos tainted.
