Why does positive energy deal damage to the undead while negative energy heals them? That makes no sense. Good energy should damage them and evil energy should heal them.

Yes they do, and that's the key to understanding Anti-life energy.

Life energy decays along a time-wise vector, i.e. it suffers entropy. Anti-life energy grows/concentrates along a time-wise vector, i.e. it reverses entropy. This is why most undead regenerate and grow in power over time.

This why I call it Anti-life energy rather than 'death energy'. Death is simply a transition point; it is life at the maximum entropy biological processes can sustain and still be considered (almost) alive. Adding Anti-life energy to a form will reanimate it, because it is the equal and opposite of life energy. Like life it is a motive force, but one that has a been inverted along a number of dimensional axes (time being one).

Literally the best way to describe why I hate having Good/Evil on the axis of universal energies/alignments.

I just use Law/Chaos. Most mortals will interpret moderately law aligned as good and moderately chaos aligned as evil, but both start to look pretty alien when you go to far.

The inner planes are the building blocks of the prime, all serve a purpose. Positive energy is elemental growth. Things animated by it are driven to grow, to create more.

Negative energy is destruction, keeping positive's infinite growth in check so the world doesn't become a horrid cancerball like Ragnorra. Its not an absence of energy, its energy that forces things other than itself to end. They're fundamentally similar enough that magic or strong emotion (remember, belief has actual power) can cause negative energy to copy the original animating force, but it can't be a perfect copy. The new "life" rots without growth to keep it fresh, has an urge to end life, and never dies naturally. Undeath is a glitch in the planar system that turns STOP into GO.

Negative heals them because its been twisted to serve the same function as positive, Positive hurts them because it still cancels out negative, removing the animating force until its just a corpse again.

If your ass doesn't like the concept of the positive and negative planes and how they fuck with magic then change that shit.
