He is all knowing and has abilities we don't even know. He knows his sons INSIDE OUT. Yet he:

I still don't get why they became Traitors. In the book Legion, they see the two possible future scenarios if they become traitor or no traitor. 1) If they stay loyal, the galaxy will slowly burn. 2) If they become traitor, Horus wins swiftly and everything dies quickly and the galaxy will start over.

People complain about it all the time. The writing is bad. You can handwave it by saying that everything is from in universe perspective where the emperor basically glamours everyone into thinking he's right all the time with psychic energy, but isn't right all the time.

In fleshing out the vague story of the Horus Heresy they have truly done a bad job, and the books lost their way very rapidly.
The Emperor was retarded
His sons were edgy/very teenage and lame caricatures with very little depth.
You'd think with all the books they have written, in an attempt to milk it, they could add some depth to the story but all they've done is added wank upon wank.
They should have kept it mysterious and vague,but still release the decent miniatures and rules people desired. The only thing they would have needed to be less vague about was the military organisation, tactics and traits of each legion. Also some detailed accounts of battles in the Heresy.

Well clearly he's not all knowing. I think part of the problem here is that you believe it's a plot hole when a character differs from how you assume they should be. There are already enough actual plot holes.
The Emperor is a scientist who can trick people into seeing him as a god. He's also a very powerful psyker with a plan to conquer the galaxy. None of those things make him omniscient or omnipotent.
As for predicting Lorgar would turn, yeah, that was obvious, and in itself it probably wouldn't have mattered all that much. The Emperor had liquidated 2 legions already by that point. Lorgar was more an asset that he didn't want to lose than a genuine threat to his rule.
It was Horus' turn that made all the difference, and right up until he turned, Horus was the best and most trustworthy Primarch.
